Are you using the FPP v1.5 BBB image and upgrading to v1.9?  If so, I would recommend reinstalling using Dan's new BBB image which has quite a few BBB related bug fixes and enhancements in it.  We will get these merged into the main FPP code after the holidays, but for this year I would recommend running Dan's BBB image.

Try setting all your outputs to 40 pixels each and seeing if the problem goes away.  Having some outputs at 40 nodes and one at over 300 could be causing issues since the code has to loop 300 times for all outputs due to the way it works.

By "two versions" are you referring to v1.5 and upgrading to v1.9 or do you mean that you have also tried Dan's SD image? I would definitely try Dan's newer code for the BBB if you are running 300 pixels on one output.
