Overheating Pi can be a thing. I was having a similar problem but then realized running the Pi 3 with just a monitor attached (no PiCap) would show the temperature warning after just a few minutes after booting up and the whole thing felt warm. I swapped out the PiHat and SD card onto an old Pi B+ that I'd never used and had no problems. So I'll be replacing that Pi; seems it was unrelated to the PiCap.
