The protocol selection in the sequencer software has no affect on FSEQ files.  If you only use FPP to send data to the controllers then it doesn't matter which protocol is set in the sequencer

However, I suspect you may occasionally do testing from within the sequencer and that's when the sequencer setting for controller protocol will make a difference
