Yes to everything.

Normally the user sets the color order based on the model they are creating.  The controller normally assumes RGB.  You would set the color order in one place or the other, but not both.  If you set the order to BGR in the sequencer and BGR on the controller, the order would get messed up because the controller is expecting incoming data to be in RGB order if you have the controller doing the color order translation.  If the user sets all the color orders, the controller config is simpler, just leave it set as RGB.

Nothing from the fseq makes it to a controller except the raw channel data.

Gaps only waste space in an uncompressed fseq file so leave them out if you aren't using a compressed file.  If you do use them, make their size a multiple of 3 channels.  It just makes users' lives easier if they use the channel test page.
