Model Overlay Questions

I have some questions about how to set up the model overlay. This is my first time messing with this feature, and I can't get it to work on the matrices we have. I suspect it has something to do with the custom model we are using for each matrix. It treats it as one big strand, rather than 12 different ones. When I try to run an overlay, it only lights up the pixels on the left side and bottom of the matrix, and doesn't even use the color I'm telling it to. It only shows up red.

The matrix is 36x47. The 47 is due to one of the 12 strands having only 3. The problem is that the strand of 3 is in the middle of the matrix instead of at the end. Hence why I have to use a custom model.

Any idea on how to fix this? I'm trying to be able to overlay text on the wall of matrices during a show without having to edit the sequences themselves. If that's possible.
