You need to select the Gate Matrix HD to see the setup in the right side pane......then take a screen shot of it.

I see your xLights matrix setup is "Gate Matrix HD #150:1(48961)".  The 48961 is the start channel xLights is ouputing the data.  Your BBB Led Panel start channel is set to 1.  On your BBB, under Channel Outputs/LED Panel tab, I think you need to change your start channel to the corresponding xLights channel, 48961.
And, I'm pretty sure you don't want the "Enable E1.31 / ArtNet / DDP Output:" box checked.

I'm pretty such that xLights looks at the universe ans the start channel of 1 for that universe. I could be wrong though.

setting the start channel to 48961 completely blanks out the matrix. reset it to start channel 1, and the top third is lit again.

I'll try. Are you getting the same results in test mode and while running a sequence?  Make sure you do not have E131 outputs enabled on the matrix remote. Have you tried testing it with the Output By Row selected in the LED Panel output section?

Using FPP Test, the matrix works fine. Using xLights to controll the matrix is not working. So there there has to be a cross communication between FPP and xLights that's screwed up.

Ok, how exactly are you running these panels?  Are you using a BBB with a cape running FPP and if so, why do you have XLights involved in anything other than creating the file?  Don't you have the show files loaded on the BBB?

Maybe he is doing stuff where he needs / wants to run the show from a computer.  Granted I am using LOR for my show, so the choice is using a computer vs what LOR calls a Director.  I am doing several things that absolutely can not be done on a Director.  A somewhat similar comparison to use the xLights player vs FPP.  FPP does give some more capabilities than a LOR Director, but the general concept is similar.

Yes, I'm running a BBB with an Octoscroller cape and FPP. It runs a a slave to the main show computer. No, I do not have the sequences installed on the BBB. I've never done that and it worked perectly the previous 4 years. Test mode in FPP lights up all pixels in the matrix. Test mode in xLights lights up the top third of the matrix. Same thing happens when running a sequence.

Just thought I'd do a quick follow up on the matrix issue. All the problems were in the configuration of FPP.
And cmndr brain, you were right. Part of the problem was the start channels. However, the majority of the problems occurred in the E1.31 set up. Here's a couple of pics of how I fixed it!!
